Analysis of sites of newly integrated DNA in cellular genomes is important to several fields, but methods for analyzing and visualizing these datasets are still under development. Here, we describe tools for data analysis and visualization that take as input integration site data from our INSPIIRED pipeline. Paired-end sequencing allows inference of the numbers of transduced cells as well as the distributions of integration sites in target genomes. We present interactive heatmaps that allow comparison of distributions of integration sites to (...) genomic features and that support numerous user-defined statistical tests. To summarize integration site data from human gene therapy samples, we developed a reproducible report format that catalogs sample population structure, longitudinal dynamics, and integration frequency near cancer-associated genes. We also introduce a novel summary statistic, the UC50, which provides a single number summarizing possible clonal expansion. Using these tools, we characterize ongoing longitudinal characterization of a patient from the first trial to treat severe combined immunodeficiency-X1, showing successful reconstitution for 15 years accompanied by persistence of a cell clone with an integration site near the cancer-associated gene CCND2. We present a one per cent measurement of the cosmic distance scale from the detections of the baryon acoustic oscillations in the clustering of galaxies from the Baryon Oscillation Spectroscopic Survey, which is part of the Sloan Digital Sky Survey III. Our results come from the Data Release 11 sample, containing nearly one million galaxies and covering approximately 8500 square degrees and the redshift range 0.2 < z < 0.7. We also compare these results with those from the publicly released (...) DR9 and DR10 samples. Assuming a concordance Λ cold dark matter cosmological model, the DR11 sample covers a volume of 13 Gpc3 and is the largest region of the Universe ever surveyed at this density. We measure the correlation function and power spectrum, including density-field reconstruction of the BAO feature. The acoustic features are detected at a significance of over 7σ in both the correlation function and power spectrum. Fitting for the position of the acoustic features measures the distance relative to the sound horizon at the drag epoch, rd, which has a value of rd,fid = 149.28 Mpc in our fiducial cosmology. We find DV = at z = 0.32 and DV = at z = 0.57. At 1.0 per cent, this latter measure is the most precise distance constraint ever obtained from a galaxy survey. Separating the clustering along and transverse to the line of sight yields measurements at z = 0.57 of DA = and H =. Our measurements of the distance scale are in good agreement with previous BAO measurements and with the predictions from cosmic microwave background data for a spatially flat CDM model with a cosmological constant. © 2014 The Author Published by Oxford University Press on behalf of the Royal Astronomical Society. Terence Horgan, George Graham and John Tienson argue that some intentional content is constitutively determined by phenomenology alone. We argue that this would require a certain kind of covariation of phenomenal states and intentional states that is not established by Horgan, Tienson and Graham’s arguments. We make the case that there is inadequate reason to think phenomenology determines perceptual belief, and that there is reason to doubt that phenomenology determines any species of non-perceptual intentionality. We also raise worries about (...) the capacity of phenomenology to map onto intentionality in a way that would be appropriate for any determiner of content/fixer of truth conditions. (shrink)

John Rawls's influential theory of justice and public reason has often been thought to exclude religion from politics, out of fear of its illiberal and destabilizing potentials. It has therefore been criticized by defenders of religion for marginalizing and alienating the wealth of religious sensibilities, voices, and demands now present in contemporary liberal societies. In this anthology, established scholars of Rawls and the philosophy of religion reexamine and rearticulate the central tenets of Rawls's theory to show they in fact (...) offer sophisticated resources for accommodating and responding to religions in liberal political life. The chapters reassert the subtlety, openness, and flexibility of his sense of liberal "respect" and "consensus," revealing their inclusive implications for religious citizens. They also explore the means he proposes for accommodating nonliberal religions in liberal politics, developing his conception of "public reason" into a novel account of the possibilities for rational engagement between liberal and religious ideas. The Russian invasion of Ukraine in 2022 was met with condemnation from the European Union and the United States as an "unprovoked and unjustified military aggression" that undermines the liberal international order. However, some international relations scholars, such as John Mearsheimer, argue that Russia had genuine security concerns with regard to Ukraine and that the invasion was a response to the threat of NATO membership for Ukraine. Both liberal and realist perspectives on the invasion rely on the assumption of (...) rational, cost-benefit calculations by actors, but cultural factors and irreconcilable non-material interests may also be at play in shaping the actions and motivations of states. Understanding the cultural and national identity factors at play in the invasion of Ukraine is complex and difficult, but they cannot be ignored in attempting to understand and address the conflict. In this paper, I attempt to explain one of the most controversial views attributed to the Stoic Chrysippus: that the impossible can follow from the possible. My solution finds in Chrysippus a distinction later made by the medieval logician John Buridan: that between being possible (there being a state of affairs that may occur) and being possibly-true (there being some proposition whose truth-conditions are that state of affairs). Buridan and Chrysippus have radically opposing views on the nature of propositions. (...) What their conceptions share is the conclusion that at least some propositions must be contingent beings. They argue for this while maintaining a rigorous commitment to the view that propositions are strictly bivalent. In 2. I explain the Chrysippean passage in terms of a distinction Buridan makes explicitly. In 3. I show how the distinction follows implicitly from the Stoic theory of quantification. In 4. Those who occupy positions of authority such as public officials and corporate executives frequently find themselves in contexts in which their choices can be expected to have consequences regarding the distribution of benefits and burdens among various stakeholders. How should such people reason in such contexts so as not to be biased? Herein I set forth and critically examine two answers to this question. The first is based on the work of John Rawls and is intuitively attractive. Nevertheless, I (...) argue that there is reason to question its plausibility. The second is based on the work of John Finnis and is initially not intuitively attractive. Nevertheless, I develop a defense of it. If my defense of the second answer is plausible, what those who occupy positions of authority should do so as not to be biased when making choices in contexts of distributive choice is quite different than what is commonly supposed. In many jurisdictions the list of factors for which anti-discrimination law applies has been expanded to include sexual orientation. As a result, moral and legal difficulties have arisen for religious organizations whose basic beliefs include the belief that sexual acts between persons of the same sex are immoral. In light of these difficulties, is anti-discrimination law of this sort unjust? Recently John Finnis has argued that, as commonly applied, such anti-discrimination law is disproportionate and therefore unjust. In this essay, (...) I critically examine Finnis’s argument, and argue that, on account of the conception of disproportionateness that is employed, it does not succeed. This article argues that protection of the environment requires reconsidering basic liberal ideas relating to value and growth. It selects a central thinker in the liberal tradition, John Locke, as a starting point. The article first shows how Locke’s political writings at first glance might support a “possessive individualist” position that gives primacy to individuals and their rights to property in a way that blocks governmental action to protect the environment, much as some modern versions of liberalism and libertarianism (...) maintain. However, there are other aspects of Locke’s writings that undermine this position. In particular, a reconsideration of his views on private property in combination with his views on the harm principle, the common good, and future generations can support the position that an individual’s right to exploit nature is indeed limited. These elements of Locke are strengthened considerably if Locke’s view of nature is updated by reconsidering nature as composed of ecosystems and as providing ecosystem goods and services. That land should continue to produce abundantly is foundational to Locke, and the failure to protect the ecosystems that provide key services supporting this abundance harms both the property of others and the viability of society: preservation of these constitute a collective good that transcends the individual good. The protection of ecosystem services also works to protect the value of individual holdings as well as the value of land still held in common. Finally, Locke’s writing supports the view that it is the role of government to act to protect the abundance of nature, even against the wishes of an individual property owner.Article first published online: 25 Feb 2017. Many bioethicists object that life-extension will have Malthusian consequences as new Methuselahs accumulate, generation by generation. I argue for a Life-Years Response to the Malthusian Objection. If even a minority of each generation chooses life-extension, denying it to them (...) deprives them of many years of extra life, and their total extra life-years are likely to exceed the total life-years of a majority who do not want life-extension. This is a greater harm to those who want extended life than the Malthusian harms to those who refuse extended life, both because losing an extra year of life is worse than enduring a year of Malthusian conditions, and because the would-be Methuselahs have more life-years at stake. Therefore, even if life-extension seems likely to cause severe overcrowding and resource shortages, that threat is not sufficient to justify society in restricting the development or availability of life-extension. The servant lives within the social relations of feudal class estrangement. He is a natural moralist who keeps his eyes and his mind open, amidst the compromises, intricacies, and oppression of being a servant, and he sees and understands a good deal more than those around him. Above all, he is a craftsman of experience who, in making history with only a few resources, lives an examined life, and turns estrangement into a life lived for others. Along the way, and (...) ever sensitive to mundane hope and sorrow—even at the point of death—the servant offers educative insight into some of life’s questions. Within a broadly materialist and pragmatic framework, this article examines the concrete particularity of estrangement in terms of the servant’s actions, desires and relations with others. (shrink)

In a recent article in this journal, “Destinism,” Andrew Bailey presents a puzzle for “Destinism,” the view that the only things we can do are those we in fact do. The puzzle is intriguing and important in part because it challenges a doctrine that many philosophers think could be true compatibly with our being morally responsible. Destinism is at least a viable view. Bailey’s puzzle derives from very plausible assumptions, but I argue that these assumptions are not as (...) plausible as they appear. Interpreted in a way that renders one of them acceptable makes another problematic. There is no one interpretation on which the puzzling arguments are uncontrovertibly sound. (shrink)

The emptiness that Colin feels illustrates aspects of the human condition central to definitions of psychotherapy for the past century or so. In this brief (...) commentary, I have three observations. First, the life of the therapist intertwines, however briefly, with the life of the patient. The light brought by the therapist may be like a candle, beacon, or flashbulb. Regardless of the therapist's strategic decisions and elected action, the patient may still end up in the dark. Second, I believe that this vignette illustrates the value of Professor Harry Frankfurt's ideas as expressed in his essay, “Freedom of the Will and the Concept of the Person.” And third, the tortuous journeys of psychotherapy may frighten and excite even the most temperate, contemplative clinician. In this third realm, where therapists create strategies for conversations about life, I also want to mention the work of Otto Rank.We have only a glimpse of Colin's life, but Dr. Bailey raises an issue of universal importance in helping others. The concept of moral heroism dates from the stoics, but the twentieth century merged psychology, theology, and philosophy in addressing the importance of significance, self-affirmation, and anxiety.Colin feels as though he has missed an opportunity for heroism, and Dr. Bailey is trying to help him feel better. Setting aside the technical problems imposed by a clinical setting, let us stipulate that there are two distinct aspects of psychiatric care: one is medical, formal, and biological; and the other is interactive, personal, and philosophical. With regard to the former, the psychiatrist is uniquely qualified to assist with medication, refinement of diagnosis, and remediation of illness. Regarding the latter, the psychotherapist may see the patient as an object, treated behaviorally, which is not necessarily bad or wrong, and solutions may be fairly procedural and simple. Dr. Bailey, however, sees Colin's problem as somewhat deeper than that, and I agree.Having a theory of human nature is one thing, but being in a relationship with another person requires action as well as contemplation. Like the parable of the two monks meeting in the forest, one turns to the other and says, “I’m lost.” The other monk replies, “I am also lost!” After a moment, the first says, “I don’t know the way out, but I know some ways that don’t lead out.” The second monk thinks for a moment and adds, “Me too. Those who are uniquely human have the capacity to consider and understand what they really care about, what matters most. Furley’s book deals with two disparate, if ultimately relatable, themes: ‘Invisible Magnitudes’ and ‘Aristotle and Epicurus on Voluntary Action’. Both topics feature in Epicureanism. The first is concerned with the minimal parts of atoms and discusses the origins of the notion in, for example, Eleatic puzzles about divisibility, the atomism of Democritus and Aristotle’s continuum. The second topic deals with the familiar problem of free will and the ‘swerve’: here the author in his interpretation parts company with Bailey and (...) Giussani. For him the Epicurean theory on this point is intended to be a correction of Aristotelianism. In brief in relation to both topics the author attempts to show that Epicureanism corrected Aristotle who had corrected the Atomists. The argument is well sustained and impressively documented. This accessible introduction to formal, and especially Montague, semantics within a linguistic framework, presupposes no previous background in logic, but takes students step-by-step from simple predicate/argument structures and their interpretation to Montague's intentional logic.

Are extremists (incels, neo-nazis, and the like) characteristically answerable for their moral and political convictions? Is it necessary to offer them reasoned arguments against their views, or is it instead appropriate to bypass that kind of engagement? Discussion of these questions has centered around the putative epistemic autonomy of extremists. The parties to this discussion have assumed that epistemic autonomy is solely (or at least primarily) a matter of epistemic independence, of believing based on epistemic reasons one has assessed for (...) oneself. Here, though, I make the case for shifting the terms of the debate. Epistemic independence is not sufficient to make one answerable for one’s beliefs. Epistemic autonomy, in the sense that matters for answerability, is also a matter of what I call epistemic receptivity. Extremists may be fiercely epistemic independent, but that commitment is characteristically paired with severe deficiencies in empathic orientation. Severe deficiencies in empathic orientation undermine extremists’ ability to adequately engage with competing evaluative perspectives, and thus compromise extremists’ epistemic autonomy. I consider how this conclusion should inform our thinking about what we owe to extremists. (shrink)
